Are these mic elements omni-directional. If yes, are these the only omni-directional mics that are typically used? Reason that I ask is you will hear a lot more of the room, as well as HVAC noise, air handlers, etc. with a omni that you will with other mic types.

To rule out the environmental possibility I would probably get my hands on a hyper-cardiod or shotgun mic and headphone amp or ENG battery operated field mixer (or if on a lower budget a short piece of garden hose, thank you Click and Clack, the Tap It Brothers) and jump up on stage (preferably after the congregation and your pastor have left the room as you will undoubtedly will look the mad scientist part) and see if you can hunt down the offending sound producing source by getting a directional fix on it.

It sounds to me like you may have the parametric eq a bit too hot on the high side. I had a similar situation caused by someone turning the "high" control on the parametric eq on the board to +15 db. Once I turned the high end down to essentially flat, the problem went away (and the sound was much better as well...)
