It's an old thread, but another possibility might be ffmpeg. I know there's a Mac binary for it with a spiffy GUI front-end, but not sure how it compares to the xNIX command-line utility. It might be worth a look since, at least on the xNIX command line, you can specify all kinds of parameters for the conversion.

I know this is a really late response, but I haven't had an issue yet with converting any file with the help of Miro Video Converter (you can get it from the app store for free last I knew)

does anybody use Macvide iPod Converter? you can read about it on macvide.com. i heard it works great!

Hmm, i just got ifunia media converter from the Mac App Store, so far works fine for me, and the video quality is OK.
